I know how the hockey +/- system works but how does Yahoo keep the +/- of the games in the box score section.

I'd imagine it's the same as in Hockey, just it doesn't exclude anything like powerplays in hockey. If you add up the individual totals for one team and divide by 5 you will get the margin of victory.
